In the 1970s, a diverse team of explorers is brought together to venture deep into an uncharted but beautiful isolated island that goes by the name of Skull Island, in the Indian Ocean. They soon discover that the island is home to a wonder of colossal proportions — the gigantic and prehistoric ape known as King Kong, who possesses great strength and semi-human intelligence. As the team ventures deeper into the primate's territory, it becomes clear that they have more to fear than Kong, as there may be more terrifying, blood-thirsty predators lurking inhabiting the island.

An origin story set in present day San Francisco, where man's own experiments with genetic engineering lead to the development of intelligence in apes and the onset of a war for supremacy. Desperate to help his Alzheimer stricken father (John Lithgow) as well as to find a historic and profitable cure, GenSys scientist Will Rodman (James Franco) is experimenting with his new Alzheimer drug ALZ 112 on a female chimpanzee which looks promising - but ultimately fails when the chimp has to be killed after a wild attack on handlers. Will then discovers the chimp had just given birth to a baby, which in the absence of options at the GenSys lab he takes home - he thinks temporarily. Calling him Caesar (Andy Serkis) Will cares for him for several years as he charts increased intelligence and communication skills. He also meets primatologist Caroline (Freida Pinto) with whom he begins a relationship. After developing a stronger version of the drug ALZ 113, Will's plans go badly wrong, with Caesar having to be placed in an animal facility for primates, run by John Landon (Brian Cox).
Set in the future, year 2029, a crew member of a space exploration, astronaut Leo Davidson (Mark Wahlberg) finds himself in an upside-down world, where apes can talk and are in charge, while human are their hunted and enslaved by these primates. As a child living in Africa, Jill Young saw her mother killed while protecting wild gorillas from poachers led by Andrei Strasser. Now an adult, Jill cares for an orphaned gorilla named Joe -- who, due to a genetic anomaly, is 15 feet tall. When Gregg O'Hara arrives from California and sees the animal, he convinces Jill that Joe would be safest at his wildlife refuge. But Strasser follows them to the U.S., intent on capturing Joe for himself.

The story is told primarily in flashback with the opening and closing taking place in the year 2670.
